Yellow wrench with “SEE MANUAL”?

The car has been, especially while it’s charging, showing the yellow wrench & ‘see manual’ warning.

It’ll usually go away after a minute or two but then the check engine light goes on, and also goes away.

What’s happening here? I’ve only had it for two days...

JCVD,

 

From what little I've read thus far, it likely relates to an emissions issue and not a charging/battery issue; supposedly, a charging issue would illuminate a battery icon in red (???).  Not 100% sure, but I'd at least plug in an OBDII scanner (or have yours read for free at an autozone or pep boys or similar store) to check any codes. 

 

If you're still under warranty, naturally, take it to your Ford dealer instead.

If it's under warranty take it to Ford to scan.  The engine light should show codes on any obdII scanner.  The wrench light may or may not.  

 

What do you mean "while charging".  Are either of the lights on while you're driving?

I didn’t have time to take it to ford but I live next to an Autozone, and they found nothing... now I’m just more confused

What do you mean "while charging". Are either of the lights on while you're driving?

If I start the car while it’s charging (to run the heat without battery), this is when the lights are most likely to appear. They typically go away in under a minute, however the wrench remained on the other day for a 30ish mile trip and has yet to return
